Ten teams are competing in the league. The majority of the teams from the previous season as well as recently promoted Dempo were originally supposed to compete this season. However, on 27 September 2016, the All India Football Federation (AIFF) announced that Aizawl would be reinstated into the I-League for the 2016–17 season.{{cite news|title=AIFF reinstates relegated Aizawl FC in I-League after club's impressive run|url=http://www.firstpost.com/sports/aiff-reinstates-relegated-aizawl-fc-in-i-league-after-clubs-impressive-run-3021706.html|access-date=22 November 2016|work=FirstPost|date=27 September 2016|archive-date=10 May 2017|archive-url=https://web.archive.org/web/20170510132003/http://www.firstpost.com/sports/aiff-reinstates-relegated-aizawl-fc-in-i-league-after-clubs-impressive-run-3021706.html|url-status=live}}

Throughout the summer of 2016, the three Goan I-League clubs – Dempo, Salgaocar, and Sporting Goa – had been indecisive over their participation in the league. On 24 June 2016 it was first announced that Salgaocar and Sporting Goa would withdraw from the I-League following their displeasure over the proposed roadmap for Indian football for the 2017–18 season, with Dempo also threatening to do so next.{{cite news|title=Salgaocar FC, Sporting Clube de Goa withdraw from I-League|url=http://indianexpress.com/article/sports/football/salgaocar-fc-sporting-clube-de-goa-withdraw-from-i-league-2873745/|access-date=22 November 2016|work=Indian Express|date=24 June 2016|archive-date=21 June 2018|archive-url=https://web.archive.org/web/20180621065906/https://indianexpress.com/article/sports/football/salgaocar-fc-sporting-clube-de-goa-withdraw-from-i-league-2873745/|url-status=live}} However, in September 2015 it was revealed that despite withdrawing Sporting Goa and Dempo still submitted their AFC Licensing documents needed for I-League play.{{cite news|last1=Paransar|first1=Swapnaneel|title=Sporting Clube de Goa submit all licensing documents as Salgaocar stand firm on boycott|url=http://www.goal.com/en-india/news/1064/i-league/2016/09/15/27552112/i-league-sporting-clube-de-goa-submit-all-licensing-documents-as-|access-date=22 November 2016|work=Goal.com|date=15 September 2016|archive-date=23 November 2016|archive-url=https://web.archive.org/web/20161123053443/http://www.goal.com/en-india/news/1064/i-league/2016/09/15/27552112/i-league-sporting-clube-de-goa-submit-all-licensing-documents-as-|url-status=live}} It was then revealed on 10 November that both Sporting Goa and Dempo were given national licenses for the I-League.{{cite news|title=Bengaluru FC granted AFC license for 2016–17 season|url=http://www.goal.com/en-india/news/1064/i-league/2016/11/10/29358802/bengaluru-fc-granted-afc-license-for-2016-17-season|access-date=22 November 2016|work=Goal.com|date=10 November 2016|archive-date=15 November 2016|archive-url=https://web.archive.org/web/20161115061501/http://www.goal.com/en-india/news/1064/i-league/2016/11/10/29358802/bengaluru-fc-granted-afc-license-for-2016-17-season|url-status=live}} Despite this though, however, on 22 November 2016 it was officially announced by Sporting Goa that they would withdraw from the I-League for good.{{cite news|title=Sporting Clube de Goa confirm their withdrawal from I-League, Dempo SC to follow suit|url=http://www.firstpost.com/sports/sporting-clube-de-goa-confirm-its-withdrawal-from-i-league-dempo-sc-to-follow-suit-3119682.html|access-date=22 November 2016|work=FirstPost|date=22 November 2016|archive-date=25 November 2016|archive-url=https://web.archive.org/web/20161125035731/http://www.firstpost.com/sports/sporting-clube-de-goa-confirm-its-withdrawal-from-i-league-dempo-sc-to-follow-suit-3119682.html|url-status=live}}

As well as dealing with the Goan clubs potential exit from the league, the AIFF have also worked on providing direct-entry for certain clubs into the I-League for this season. On 26 October 2016 it was revealed that both Minerva Academy and FC Bardez had submitted documents for direct-entry into the I-League.{{cite news|title=Minerva FC, FC Bardez Goa submit bids for direct entry into I-League|url=http://www.oneindia.com/sports/football/minerva-fc-fc-bardez-goa-submit-bids-direct-entry-into-i-league-2244791.html|access-date=22 November 2016|work=One India|date=26 October 2016|archive-date=23 November 2016|archive-url=https://web.archive.org/web/20161123054417/http://www.oneindia.com/sports/football/minerva-fc-fc-bardez-goa-submit-bids-direct-entry-into-i-league-2244791.html|url-status=live}} However, on 23 November, it was announced that the AIFF would be issuing new tenders for a direct-entry side in the league after none of the three sides which applied fulfilled the financial criteria.{{cite news|title=AIFF issues fresh tender as interested I-League clubs' bids fall short|url=http://timesofindia.indiatimes.com/sports/football/i-league/AIFF-issues-fresh-tender-as-interested-I-League-clubs-bids-fall-short/articleshow/55583075.cms|access-date=26 November 2016|work=Times of India|date=23 November 2016|archive-date=25 November 2016|archive-url=https://web.archive.org/web/20161125005650/http://timesofindia.indiatimes.com/sports/football/i-league/AIFF-issues-fresh-tender-as-interested-I-League-clubs-bids-fall-short/articleshow/55583075.cms|url-status=live}}
