In 2001, he joined Pro Vercelli, where he played three full seasons. In 2004 summer he joined Ternana, and after two years in the club, he was bought from AlbinoLeffe, being promoted with the Bergamo club.{{Citation needed|date=October 2022}} However, in his second season, he had a fallout with the club's ownership, and was removed from squad. In January 2009, Peluso joined Atalanta, as an exchange for Karamoko Cissé.{{cite web|url=http://www.tuttomercatoweb.com/index.php?action=read&id=135212|title=Ufficiale: Peluso all'Atalanta, Cisse all'Albinoleffe|publisher=Tutto Mercato Web|language=it|access-date=12 January 2009}}

On 8 March 2009, Peluso made his Serie A debut, playing against AC Milan.{{cite web |url=http://www.legaseriea.it/c/document_library/get_file?uuid=92b3f92f-dfa3-4ed0-818d-553f4255310e&groupId=10192 |publisher=Lega Serie A |access-date=30 September 2012 |title=Milan – Atalanta – Match Report |language=it }}{{Dead link|date=April 2024 |bot=InternetArchiveBot |fix-attempted=yes }} On 25 October, he made his first top flight goal, against Parma.{{cite web|url=http://www.legaseriea.it/c/document_library/get_file?uuid=78e0aaae-40c5-4d75-a4df-2d8f5d932911&groupId=10192|title=Atalanta – Parma – Match Report|publisher=Lega Serie A|language=it|access-date=30 September 2012}}{{Dead link|date=April 2024 |bot=InternetArchiveBot |fix-attempted=yes }}

On 3 January 2013, Peluso joined Juventus on a six-month loan, with a view to a permanent transfer after the period. He spent the second half of the 2012–13 campaign on loan with the Bianconeri, and his performances earned him a permanent transfer and a contract until June 2017, as Juventus captured the league title. In June 2013, Juventus announced that they had completed the signing of Federico Peluso from Atalanta for a transfer fee of €4.8 million. After the end of the 2013–14 season, Serie A side Sassuolo announced that they acquired Peluso outright, as part of the deal that brought Luca Marrone back to Juventus.{{cite web|url=http://www.sassuolocalcio.it/articles/?id=5&aid=629/ufficiale-arriva-peluso-dalla-juve-marrone-torna-ai-bianconeri|title=Ufficiale: arriva Peluso dalla Juve, Marrone torna ai bianconeri|publisher=U.S. Sassuolo|language=it|access-date=4 July 2014|archive-date=8 July 2015|archive-url=https://web.archive.org/web/20150708080248/http://www.sassuolocalcio.it/articles/?id=5&aid=629%2Fufficiale-arriva-peluso-dalla-juve-marrone-torna-ai-bianconeri|url-status=dead}}
