In 2006, during the Operación Puerto doping case by the Spanish police, he was identified as the client of a doping traffic network led by Eufemiano Fuentes, under the code name Bonilla Alfredo.{{cite web|url= http://www.cadenaser.com/articulo/deportes/Ciclismo/Operacion/Puerto/Informe/Guardia/Civil/Capitulo/III/csrcsrpor/20060714csrcsrdep_9/Tes/|title= Informe de la Guardia Civil (Capítulo III)|language= Spanish|trans-title= Report of the Civil Guard (Chapter III)|accessdate= 13 April 2010|date= 12 July 2006|publisher= Cadena SER|archive-date= 23 July 2009|archive-url= https://web.archive.org/web/20090723191357/http://www.cadenaser.com/articulo/deportes/Ciclismo/Operacion/Puerto/Informe/Guardia/Civil/Capitulo/III/csrcsrpor/20060714csrcsrdep_9/Tes/|url-status= dead}} Bonilla was not sanctioned by the Spanish government since doping was not a crime at the time. He did not receive any other sanction either since the judge assigned to the case refused to share the case's evidence with the World Anti-Doping Agency or the Union Cycliste Internationale. Spanish court 31 later cleared him and all the other members of Comunidad Valenciana of any involvement in the case. On a document dated 28 July 2006 the court's secretary made clear none of the team members were found guilty of doping.{{cite news |author=Salmerón, Antonio J.|title=Comunidad Valenciana riders get all clear|url=http://autobus.cyclingnews.com/news.php?id=news/2006/jul06/jul30news|date=30 July 2006|newspaper=CyclingNews|location=Bath, England}}
