Fernández came through the youth system of the club he supported, All Boys,{{cite web |url=http://www.allboyslocura.com.ar/informe.php?id=20130415-09602f5f3605 |title=Entrevistas: Julián Fernández |language=Spanish |trans-title=Interviews: Julián Fernández |first=Lucas |last=Bendayan |website=All Boys Locura |date=April 15, 2013 |accessdate=July 24, 2017}} and made his senior debut on June 20, 2013, in the last 16 of the 2012–13 Copa Argentina, replacing Ivan Borghello after 81 minutes of a 3–1 win against Boca Juniors. His first Primera División appearance was also as a second-half substitute, in the final match of the 2012–13 season, a 4–0 defeat away to Arsenal de Sarandí. He played four times in the 2013–14 season, at the end of which All Boys were relegated, but appeared more frequently in the 2014 Primera B Nacional.{{cite web |url=https://int.soccerway.com/players/julian-fernandez/299192/ |title=Julián Fernández |website=Soccerway |publisher=Perform Group |accessdate=July 25, 2017}}
A proposed move to Primera club Olimpo de Bahía Blanca in January 2015 fell through when All Boys asked too high a fee.{{cite news |url=https://www.ole.com.ar/olimpo/Fernandez-llega_0_1293470731.html |title=Fernández no llega |language=Spanish |trans-title=Fernández isn't coming |newspaper=Olé |location=Buenos Aires |date=January 28, 2015 |accessdate=July 25, 2017}} As Fernández established himself as a major player for All Boys, so the transfer rumours continued. In July 2015, a move to another Primera club, Independiente, seemed well on the way to completion.{{cite news |url=https://www.clarin.com/deportes/futbol/independiente/independiente-cierre-libro-anoto-jugadores_0_B1gl3B8tPmx.html |title=Independiente va por todo: en el cierre del libro de pases anotó a nueve jugadores |language=Spanish |trans-title=Independiente go all out: nine players on the list with the transfer window closing |newspaper=Clarín |location=Buenos Aires |date=July 11, 2015 |accessdate=July 25, 2017}}{{cite web |url=https://independientesincensura.blogspot.co.uk/2015/07/la-situacion-de-julian-fernandez.html |title=La situación de Julián Fernandez contada por el presidente de All Boys |language=Spanish |trans-title=The situation with Julián Fernandez as told by the president of All Boys |website=Independiente Sin Censura |date=July 18, 2015 |accessdate=July 25, 2017}} Still only 20 years old, Fernández captained All Boys in the 2016 season.{{cite web |url=http://caallboys.com.ar/2016/07/muchas-gracias-julian/ |title=¡¡¡Muchas gracias Julián!!! |language=Spanish |trans-title=Many thanks Julián!!! |publisher=Club Atlético All Boys |date=July 6, 2016 |accessdate=July 24, 2017}}
In June 2016, All Boys sold 80% of his economic rights to Olimpo. He had played 78 matches for the club in all competitions, and scored 3 goals. The player said the offer had come at the right time for him: although he loved All Boys and was grateful for their role in shaping him as a person as well as a player, he wanted to play at a higher level and his sale had brought much-needed finance into the club.{{cite news |url=http://www.lanueva.com/deportes-impresa/870800/tal-vez-mi-polifuncionalidad-me-ayudo-a-llegar-a-olimpo.html |title=Fernández: 'Tal vez mi polifuncionalidad me ayudó a llegar a Olimpo' |language=Spanish |trans-title=Fernández: 'Maybe it was my versatility that helped me reach Olimpo' |first=Sergio Daniel |last=Peyssé |newspaper=La Nueva |location=Bahía Blanca |date=June 29, 2016 |accessdate=July 25, 2017}} He played little for Olimpo's first team{{snd}}12 appearances in the Primera, of which 7 starts{{snd}}before he moved on again.{{cite news |url=https://www.publimetro.cl/cl/grafico-chile/2017/06/22/palestino-encontro-farias.html |title=Palestino encontró en Argentina al reemplazante de Agustín Farías |language=Spanish |trans-title=Palestino find Agustín Farías' replacement in Argentina |publisher=PubliMetro |date=June 22, 2017 |accessdate=July 25, 2017}}
Needing to replace Agustín Farías, their captain who was moving to Europe, Chilean Primera División club Palestino signed Fernández on a six-month loan in June 2017; the deal included options to extend the loan for a further year or to purchase.{{cite news |url=http://www.lanueva.com/deportes/907208/una-vez-que-logremos-la-permanencia--evaluare-seriamente-si-sigo-en-olimpo.html |title=Julián Fernández pasó a préstamo a Palestino de Chile |language=Spanish |trans-title=Julián Fernández moves on loan to Palestino of Chile |first=Sergio Daniel |last=Peyssé |newspaper=La Nueva |location=Bahía Blanca |date=June 25, 2017 |accessdate=July 25, 2017}}
