The cemetery is named for James Luper, an 1852 pioneer from Illinois, who settled nearby in an area known for a time as Luper, Oregon. James Luper owned the land surrounding the cemetery.

In 2011, almost all gravestones were broken or toppled.{{Cite web |date=2011-10-31 |title=PHOTO GALLERY: Vandalism at Luper Cemetery {{!}} Content {{!}} Eugene News, Weather, Sports, Breaking News {{!}} KVAL CBS 13 |url=http://www.kval.com/news/content/64046977.html |url-status=dead |archive-url=https://web.archive.org/web/20111031042509/http://www.kval.com/news/content/64046977.html |archive-date=2011-10-31 |access-date=2023-12-14 }}
