Format
This season, the Malaysian Football League (MFL) announced a new format where only 16 teams will be involved in this competition, compared to the 20 teams represented last season.{{cite web |url=https://stadiumastro.com/bola-sepak/mfl-umum-perlawanan-ujian-sistem-var-dan-kemas-kini-liga-m-20242025-256000 |title=MFL umum perlawanan ujian sistem VAR dan kemas kini Liga M 2024-2025 |website=stadiumastro.com |publisher=Stadium Astro |date=30 January 2024 |access-date=15 May 2024}} The final stages of the competition would feature a format change: The round of 16 would be played in a single-leg format, while the quarter-finals and semi-finals will be played two legs (home & away), except for the final which was played as a single leg.{{cite web |url=https://www.malaysianfootballleague.com/Content/Post/Watch/912 |title=MFL UMUM PERLAWANAN UJIAN SISTEM VAR DAN KEMAS KINI LIGA MALAYSIA 2024-2025 |website=malaysianfootballleague.com |publisher=Malaysian Football League |date=30 January 2024 |access-date=15 May 2024}}{{cite web |url=https://sukanz.com/202428085/ |title=Piala FA 2024-25 Dimainkan Secara Timbal Balik |website=sukanz.com |publisher=Sukanz |date=31 January 2024 |access-date=15 May 2024 |first=Hafizuddin |last=Omar}} The competition does not use the away goals rule, which was abolished since 2022 season.{{cite web |url=https://www.bharian.com.my/sukan/bola/2022/10/1014351/peraturan-gol-tempat-lawan-aksi-liga-m-dimansuhkan |title=Peraturan gol tempat lawan aksi Liga M dimansuhkan |website=bharian.com.my |publisher=Berita Harian |date=19 October 2022 |access-date=7 July 2024 |first=Zulfaizan |last=Mansor}} Accordingly, if in a two-legged tie two teams scored the same number of aggregate goals, the winner of the tie would not be decided by the number of away goals scored by each team but always by 30 minutes of extra time, and if the two teams scored the same number of goals in extra time, the winner would be decided by a penalty shoot-out.
Seeding
The seeded teams were drawn against the unseeded teams, with the seeded teams become hosting for the round of 16.{{cite web |url=https://www.malaysianfootballleague.com/Content/Post/Watch/1032 |title=PERTEMBUNGAN SUKAR DIJANGKA MENANTI KELAB DI PUSINGAN 16 PIALA FA 2024-2025 |website=malaysianfootballleague.com |publisher=Malaysian Football League |date=16 May 2024 |access-date=16 May 2024}}
For the draw, the teams were seeded and unseeded into two pots based on the following principles (introduced starting this season):
- Pot A contained the final standings of top 8 teams from 2023 Super League.
- Pot B contained the final standings of 9th until 13th placed teams from 2023 Super League, and the 3 teams selected from 2024–25 A1 Semi-Pro League, based on subject approval from the MFL Board of Directors.
